Good question. Maybe the angle of the coupler is different enough, but I'm now thinking it's a red herring anyway and the box is fucked. The clonk has gone though.

I had a kia sedona that would jump out of 5th. Turned out to be the gear was chewed up. Reverse was the same. It would also randomly drive itself along whilst in neutral which was fun! The bill to get it fixed wasn't funny tho.

I had issues with 3rd & 4th which when underneath with someone else selecting gears noticed play in that connector & when I stripped it down the flipping grub screw thingy wasn't engaging into anything (no locating hole)... I doubt this helps but I do have some spare bungees 👍🏻

I don't think much to everyone's powers of observation. Grrr.
Got everything loose, looked harder and realised the box is already as high as it can go so that's not going to work. Back to the drawing board...

If you think booting the silencer back on was to blame, have you tried kicking it the other way with gearbox mount bolts loosened a bit? Clutching at straws I know, but might show something up..
Or, put it in 4th. Climb underneath and see if it will go a bit further into the 4th plane with mole grips on the input shaft.

When I fitted engine and box (together and in a hurry for pre crimbo MOT IIRC), the whole lot had to be crow-barred backwards to stop the front mount lower bolt hitting the sq section clamp (see pic earlier). I might loosen the rear hanger/chassis bolts and try to get some more rearwards movement. In the meantime, my other pic shows how close the coupler gets to the chassis in 2nd. 4th is same but more twisted and more likely to be hitting the chassis. Don't suppose you could shimmy under a van in 4th and take a similar picture?

As the gearbox is already high, I could take the coupler off and belt the end of the rod upwards, maybe.

Jas, could you also measure how far the shaft moves out of the box between 3rd and 4th? If mine's moving the same amount the selector fork might be worn or that bearing under the nosecone loose or broken. If it's latter it wears part of the nosecone that should be helping take lateral thrust and a new nosecone can fix stopping that movement and lining up the gears with the forks again, so I'm told. Also apparently with determination I can get the nosecone off in situ. Not convinced of that but Rob says he's done it.

What the fuck was all that about 😳
